You are gravely misinformed about the cloaking properties of the Mothership. Motherships provide a passive cloaking field to all friendly units within a range of 5. This renders the entire Protoss army, besides the Mothership itself, completely invisible. When the Mothership arrives into battle, her pilot gloriously announces "JUSTICE HAS COME". Because the Mothership is considered a "Hero" unit, only one Mothership may be constructed at a time. Therefore it is impossible for the Mothership itself to be cloaked. The Mothership's cloaking effect can be countered through the use of scanner sweeps, or if the enemy possesses a detector unit (such as an overseer or a raven). Another dangerous option is by destroying the mighty Mothership itself with Vikings or Corruptors, but that can be problematic as the entire cloaked army will be barraging those units from the void.
