What is your definition of harm, and what sort of framework are you using to justify punishment of crimes? I'm assuming that whatever your definition, you would tend to say that crimes which inflict more "harm" deserve on average more severe punishments.

By saying that society cannot be harmed, it seems to imply that you're only thinking about physical harm or damage to property, and denying that things like communicating threats, stalking and intimidation tactics cause harm or should be classified as crimes. For if you concede that stalking or threatening someone is criminal, and agree that hate crimes can cause the same effect of intimidation or fear on the class of people which the hate crime was directed at, then harm to society is just harm to more than one individual at once.

Would you classify vandalism or destruction of public property as a crime? Does it not impose any social harm? If not, then what's the difference between that and the destruction of private property that causes the latter to be criminal but not the former?

From an economic standpoint, social harm can be viewed as economic costs or inefficiencies that are imposed by crime (or any action, doesn't have to be criminal per se). A pattern of hate crimes engenders avoidance activities between different populations of people which cause inefficiencies to society functioning as a free market; that can be empirically measured. There's also an extensive criminology literature on the fear of crime and how that affects communities, which can also be measured, although less well; virtually all criminology studies are bad, but they do the best they can. And just because the natural experiment doesn't exist to measure a phenomenon well, that doesn't mean the phenomenon doesn't exist.
