Most small-to-mid-scale (99% of Amish operations) runoff problems are dealt with simply by planting some treelines whose roots catch it. They don't have to change their methods in most of these cases, just take an extra precaution or two.

In my experience, the Amish tend to have traits like decency, integrity, and responsibility, so they're more than happy to plant a few trees to avoid giving all their neighbors E. Coli.
