"Puppy" is a general term that doesn't necessarily mean the dog was small. Heck, large breed dogs are well over 40 pounds and the average adult coyote only weighs about 20-30 pounds so its easy to mistake a "puppy" for a coyote. If the puppies were something like a shepherd mix then its very plausible that it was an honest mistake.
From the Alaska Dept. of Fish & Game:
