When I was a kid I assumed that it was in reference to native Americans. Lately I began to wonder if it was actually in reference to people from India.

Internet says no.

Exactly. If you don't want to call it "Indian Style" just call it what it is: Sitting cross-legged.

Or better yet, if a child asks "Why do they call it Indian style?" Explain to them how the Native Americans were thought to be Indians when America was discovered. The name stuck for the longest time (still has) and that it's technically incorrect.
