Using humans for energy production seems incredibly inefficient.

Simple. We create a massive smog generator that emits thick, black smoke into the sky 24 hours a day, 7 days a week. It reaches the lower atmosphere and creates a continuous cloud cover, thus preventing the sun's rays from reaching the earth.
...Except that solar energy gets through clouds...and the machines could probably kill the smog generator...

It makes perfect sense: we're talking about an actual on-paper equation here; you remove the sun from the equation by removing that component on paper, not destroying the actual sun.
As for the relevance of said theory to the Matrix, there I cannot help you.

Here's a another: If the sentinels and for that matter almost all their 'units' can fly, why don't they fly above the clouds for energy? Seems like they've built some incredibly complex systems not to figure out some kind of solar tower.
